when I enter lliance holding info, there is written alliance army upkeep and "Colony upkeep bonus    ". what does this second one mean? what colonies? what upkeep? how can I increase it?

If some of your members has a colony that gives bonus to army upkeep this is going to affect the alliance armies as well.

If more than one player of the same alliance has this type of colony then will the bonus stack for alliance?

1 wool and 1 cotton stack - maximum bonus is 20% if you have those 2 on 10% - but it doesnt matter if your alliaes have 10 of them or only 1 - bonus is the same.
